The Most Common Problems We Find in QuickBooks Cleanups

After years of cleaning up QuickBooks files, we keep seeing the same handful of issues. Here are the most common problems we find, and why they tend to build up over time.

Every cleanup we take on is a little different, but after years of untangling QuickBooks files, certain problems show up again and again. If you're wondering whether your books need a cleanup, these are the issues that usually tip us off.

None of them mean you've done anything wrong. Bookkeeping is easy to fall behind on, especially when you're busy running the actual business. But knowing what to look for can help you spot the warning signs before they turn into a bigger, more expensive project.

Duplicate Transactions

This is one of the most common issues we see, especially in files connected to a bank feed. A transaction gets imported automatically, and then the same transaction gets entered manually as well, resulting in two entries for one real-world purchase or deposit.

Duplicates inflate your expenses, distort your Profit and Loss statement, and make your books look less profitable than your business actually is. They're also surprisingly easy to miss unless someone is reviewing the file closely on a regular basis.

A Chart of Accounts That's Grown Out of Control

Your chart of accounts is the list of categories everything in your books gets sorted into. Over time, without regular maintenance, this list tends to grow unchecked. New categories get added for one-off situations, similar categories get created more than once with slightly different names, and eventually the chart of accounts becomes so cluttered that reports stop being useful.

A messy chart of accounts doesn't just look disorganized. It actively makes your financial statements harder to read and less accurate, since transactions that should be grouped together end up scattered across categories that mean roughly the same thing.

Unreconciled Accounts

We often open a file and find that reconciliation hasn't happened in months, sometimes longer. When accounts aren't reconciled, there's no process catching errors, duplicates, or missing transactions, so problems accumulate quietly in the background.

By the time we start a cleanup, unreconciled accounts are usually one of the first things we tackle, since everything else depends on the numbers being accurate.

Miscategorized Transactions

It's common to find transactions sitting in the wrong category entirely. Loan payments recorded as regular expenses instead of being split between principal and interest. Equipment purchases logged as supplies instead of assets. Personal expenses mixed into business categories.

Each of these distorts your financial statements in a different way, and together they can significantly change how your business's financial picture actually looks.

A Growing "Ask My Accountant" or Uncategorized Balance

Many QuickBooks files have a catch-all category, often labeled "Ask My Accountant" or simply "Uncategorized," where transactions get dumped when no one is sure where they belong. In a well-maintained file, this account should be at or near zero.

In files that need a cleanup, we often find this account has grown substantially, sometimes representing thousands of dollars in unclassified transactions. Every one of those needs to be reviewed and properly categorized before the books can be considered accurate.

Outdated or Incorrect Opening Balances

Opening balances are meant to reflect what your accounts looked like at a specific starting point. When they're entered incorrectly, or when they're never updated after a major change, they can throw off your entire Balance Sheet without any obvious explanation.

This is a subtle issue, but it's one of the more common root causes of a Balance Sheet that simply doesn't add up.

Why These Problems Compound Over Time

None of these issues are especially dramatic on their own. A few duplicate transactions, one messy category, a handful of things sitting in "Ask My Accountant." The trouble is that these problems don't stay small. They build on each other month after month, and what could have been a quick fix early on becomes a much larger untangling project the longer it's left alone.

What a Cleanup Actually Involves

When we take on a cleanup, we work backward through the file, resolving these issues in order: reconciling accounts, correcting categories, clearing out catch-all balances, and fixing opening balances where needed. The goal is books that are not just current, but accurate from the ground up.
